As you explain yourself, the red circle with a minus sign means you cannot overwrite the file. It may be possible to adjust permissions using the menu File > Permissions. You may also want to look into Preferences > Transfers > Permissions.

There is no such feature provided in the FTP protocol.

Since version 3, files edited are moved to the Trash after being closed instead of deleted permanently. This is to prevent possible data loss if the upload of the edited file has failed and the file being closed thereafter.

Yes, this issue was introduced in version 3. This is resolved as of r4014. You can download the latest nightly build at http://update.cyberduck.ch/nightly/
